In a fist-fight I'd have to say Jimmy, he has a MAJOR height and stamina advantage over Dexter, and could likely just kick him if he got too close.

If the fight involved gadgets then Dexter would win, while Jimmy has a shrink ray and a cheese ray (ray-gun that turns things into cheese.) Dexter would still win, he is clearly the smarter combatant and has created giant robot suits, advanced energy weaponry, invisibility cloaking tech, and according to the later seasons his lab exists in T.A.R.D.I.S space.

and one final note, Dexter has proven to be willing to use excessive force, Jimmy on the other hand has not. So, In conclusion Dexter would mostly like win if the fight didn't purely involve brute force.

Jimmy would definitely lose by being overconfident and underestimating Dexter's intellect. Just look at the sodium chloride scene: he was so busy showing off that he could calculate the tax in his head that he didn't enter the purchase to the register, creating a discrepancy in the inventory system. All Dexter would have to do to win is call Jimmy stupid and then blast him with one of his many weapons while Jimmy rambles some nonsense about spacetime.
